As per the description of animate dead, I can control 4 HD of animated dead per caster level, plus any that I can control by virtue of being able to rebuke/command undead as a cleric.

As a CLR 3 WIZ 3 Mysic Theurge 10, I have effective caster level CLR 13 WIZ 13

Therfore, if I cast animate dead in a desecrated graveyard, with enough bodies for the effect, twice (once as a cleric spell, once as a wizard spell), I should have (13*4+13*4) 104 HD of undead under my control, in addition to the 3 1 HD undead that a 3rd level cleric can command.

Do I have this figured out wrong, or is the MT just that overpowering?

You should give yourself a few un-slotted orange ioun stones as well to make your caster level higher. Maybe a bead of karma too.
This is "light" compared to some of the other things the MT can do.

The debate on the MT ended with the simple conclusion it is totally and utterly broken - with a few fanatical people still claiming that it is indeed "balanced and fair". There's a line in the 3rd edition DMG on p.26: "Beware the all-powerful hybrid: a class with the firepower of a wizard and the healing capacity of a cleric".

It seems like the 3.5 design team did not heed the warnings of the previous designers. Indeed this is transparent not only when you look at prestige classes....
