A Cone of Cold that is cast by an archmage with Mastery of Elements changes the energy type to electrical. Part of the area of effect is a Prismatic Sphere. Will the Cone of Cold [Electrical] take out the first layer of the Sphere since it's still Cone of Cold?

Will the Cone of Cold [Electrical] take out the first layer of the Sphere since it's still Cone of Cold?Technically yes (cool question by the way). The reason being is that (by RAW) it's the actual spell eliminating the layer rather than the element.

If you interpret otherwise (which seems reasonable, but complicated), you would have to allow other significant cold effects (like a Freezing Sphere or an altered fireball) to negate the layer, and adjudicate the other layers similarly.

Agreed, the spell Cone of Cold itself does the negating. It doesn't matter if it's electrical, Maximized, Sculpted, or whatever.

Thanks for the input. Now to convince the DM. However, since the episode has passed, it's probably moot. Unless, of course, it comes up again.
