I am a little confused about the animate dead spell. HD of an animated undead is determined by dropping all class levels, and adding the remaining to HD. Is that to say that a 20th level human barbarian who is raised from the dead is significantly less powerful than say, a much frailer mindflayer? That seems quite counter-intuitive...

Yes, that's the way it works. All the power of that 20th level barbarian is basically "mental". He's learned from his experiences, and became more powerful from it (i.e. gained levels). Undead created with Animate Dead are mindless. So they lose all training and power they've gained from learning from their experiences. Their soul goes on to the afterlife, and their body is animated with magic. So the resultant undead is not really the same person, and can't draw on their experiences from life.
