Ok, I'm a bit confused about how natural weapons work. Let's say my wizard/fighter alters self into a troglodyte. Normally, I fight with a halberd, but now I have additional natural attacks. Could I take a full attack, making 1 attack with the halberd, then 1 claw attack, then one bite attack like the trog in the SRD, or since the halberd is two-handed, would I just get a halberd attack then the bite?

Make a full attack with your halberd, and taking on the bite attack at a -5 penalty.
You can only make claw attacks if your hands are free.

You got it right the second time. Since a halberd requires 2 hands to wield, you don't get any claw attacks, but you do get the bite.
