Simply put, can a Beholder who is surrounded by the party use his Antimagic Cone against the enemies on one side, and use his eye rays on the enemies on his other side?

Yes. The cone can extend from any of the intersections of the squares that make up the beholder's space, and can face in any direction. Technically, it can cover itself. So long as it leaves at least some of its squares uncovered, it can use its supernatural abilities, like eye rays.

Most of the time it would face it outwards, not covering any of its own squares, thus pulling the 'antimagic cheat' that beholders are so well known for.
