D&D normally doesn't have rules regarding "facing." So could a beholder simply choose to have his antimagic cone pointing in one direction, and fire his eye rays in a different direction?

Of course. The only limit is that a maximum of three eye rays can be fired on a given side (forward, backward, left, right, up, down) of the beholder. The antimagic cone can be aimed in any direction, but eye rays fired in the antimagic zone have no effect.
