Alright, I'm really confused. How do you figure out what the attack bonus with a creature's bite attack is? Either let me know or give me a page number where it is described. I just can't seem to figure it out. From my best guess, it is -5 from the creature's base attack bonus with it's natural weapons.

It depeneds on whether the bite attack is a primary weapon or not. If it is a primary weapon its attack bonus is simply BAB + Str mod. If it is a secondary weapon it takes a -5 penalty as with all natural attacks.

Okay. But now my question gets a little bit technical.

When a creature with a bite attack is using manufactured weapons, is the penalty assessed to that BAB or his BAB with his other natural weapons?

If you are using a manufactured weapon that will be your primary weapon. That will make the bite secondary and it will recieve a -5 penalty to attack rolls and 1/2 str bonus on damage rolls. The manufactured weapon recieves no penalty to attack rolls, and you work out its attack bonus as normal.
For example, a troll uses a greatsword. Since its attacking with a greatsword it cant use its claws. The greatsword is its primary weapon and its bite its secondary weapon.
The Troll's BAB is +4 and its Str bonus is +6. That means it gets +10 to hit with its greatsword and deal 3d6+9 damage.
Its bite takes a -5 penalty, giving it an attack bonus of +5 and it deals 1d6+3 damage.

From the SRD:

Manufactured Weapons: Some monsters employ manufactured weapons when they attack. Creatures that use swords, bows, spears, and the like follow the same rules as characters, including those for additional attacks from a high base attack bonus and two-weapon fighting penalties. This category also includes “found items,” such as rocks and logs, that a creature wields in combat— in essence, any weapon that is not intrinsic to the creature.
Some creatures combine attacks with natural and manufactured weapons when they make a full attack. When they do so, the manufactured weapon attack is considered the primary attack unless the creature’s description indicates otherwise and any natural weapons the creature also uses are considered secondary natural attacks. These secondary attacks do not interfere with the primary attack as attacking with an off-hand weapon does, but they take the usual –5 penalty (or –2 with the Multiattack feat) for such attacks, even if the natural weapon used is normally the creature’s primary natural weapon.
