What would be a good mix of CR's for a evilish carnival of freaks and monsters. Im thinking some Owl Bears, some worgs, a hippogriff, maybe a nightmare, a couple of Krenshar, any other "freakish" looking monsters?
Also any idea on how one would contain these animals? Im hoping to go and have these monsters break free and have my party try and capture them.

Sounds good. Might I also suggest a Grey Jester from Heroes of Horror to be part of the carnival, as well as a Nerra (MM III) in the obligatory 'mirror maze'?

Same old. Cages are plenty effective against anything that can't munch on metal (thus, you have a rust monster in a wooden cage kept in check with leather harnesses, which given half a chance will rust another cage which could lead into your breakout event). It's quite likely they'll have someone special in charge of keeping the beasts in line, possibly a Totemist due to their resistance to the abilities of magical beasts.

There is an old Ravenloft module that includes a Carnival as the main part of it. Can't remember the name of it, but it would be useful for you

Flip through the monster manual and look for creatures a ringmaster with disguise might be able to pass of as humanoid "freaks". Example: Choco, The amazing rubber halfling! (actually a choker). That should help.
