Can someone give me a hand in figuring out how to adjust monsters with class levels? If I have a 6th level minotaur cleric, what stats get changed and by how much? The MM is kinda confusing on this point.

A minotaur has 6 monstrous humanoid hit dice. Adding 6 cleric levels will make his total number of hit dice 12. Creatures get stat bumps every 4 hit dice/levels, so your creature would get 2 ability increases (one at 8 HD [cleric 2] and one at 12 HD [cleric 6]).

As a PC, he'd be the equivilant of a 14th level character (6 racial HD + 6 class HD + 2 LA)

Does the minotaur get elite npc stat array when he starts taking class lvs? Will this affect his cr? And are the cleric lvs counted as associated or non-associated class lvs?

A monster gets elite array if he takes a level in a PC class (e.g. cleric). This itself does not increase its CR. I'd consider cleric as non-associated for minotaurs, since they can't cast cleric spells naturally. (While sorcerer will be associated for dragons...)
