I was wondering what the rules for actually getting ontop of the critter, and picking on it from above would be? What climb checks, balance checks, AC modifiers, what attack could the dragon use, and so on?

There are no official rules for this, so it's up to the individual DM. I don't allow that sort of thing in my games, but mostly because it's going to be complex (and fairly unrealistic). As with everything else, YMMV.

Why unrealistic? It seems realistic to me that the rogue wants to get easier hit, reach of critical parts and so forth, by using the classic fantasy method..?

look for the feat "giantbane " in CW it covers what your looking for
