Use weasal statistics, breathe weapon is a fifteen foot cone of fire (2d4 dmg) that is usable every 1d4 rounds. Give a racial bonus to hide and move silently, and a full 1 HD. Int 10. Lvl adjustment +1.

Edit: Went ahead and did it.

These little mammals are aggressive predators but usually confine themselves to smaller prey. The statistics presented here can also apply to ferrets.
Combat
Attach (Ex): If a weasel hits with a bite attack, it uses its powerful jaws to latch onto the opponent’s body and automatically deals bite damage each round it remains attached. An attached weasel loses its Dexterity bonus to Armor Class and has an AC of 12. An attached weasel can be struck with a weapon or grappled itself. To remove an attached weasel through grappling, the opponent must achieve a pin against the creature.
Breath Weapon (Ex): Fifteen foot cone of fire (2d4 fire damage).Using a breath weapon is a standard action. Once a fire breathing ninja squirrel breathes, it can’t breathe again until 1d4 rounds later. A blast from a breath weapon always starts at any intersection adjacent to the fire breathing ninja squirrel and extends in a direction of the fire breathing ninja squirrel’s choice, with an area as noted on the table below. Creatures caught in the area can attempt Reflex saves to take half damage; DC 10.
Skills: Weasels have a +4 racial bonus on Hide checks (in addition to it's size modifier) and a +8 racial bonus on Balance, Climb, and Move Silently checks. They use their Dexterity modifier for Climb checks. A weasel can always choose to take 10 on a Climb check, even if rushed or threatened.

On relfection, it might be better for it to be a spit fire attack, with a ranged touch attack roll and the ame damage. That way, you could use it in conjuction with a sneak attack roll. Hope this helped.

I'd do several things.
First, make breath weapon supernatural like most are, and change them to magical beasts.

Secondly, add in full descriptive text and everything.

What few poeple know about ninjas is that they didn't were black, or anything special for that matter. The whole idea behind them was they were dressed as ordinary peasants, so you were never sure who was really a ninja. As a result, these squirrels must look just like ordinary squirrels.

I would give them some very tiny weapons, allow them to throw individual shurikens and weild daggers two-handed.

Description, anyone?

"You think it's a regular cute lil' squirrel until it goes into a kung-fu stance, glares at you darkly, chucks shurikens at your pals, then blows fire on you.
If you survive, it will maim you with more shurikens, flame breath, and kung-fu."

These rodent-cousins are naturally sneaky and clever, far more than their lesser brethren. One of these squirrels often heads a small family of squirrels or lives alone in a relatively squirrel-devoid part of a forest, watching for foreign predators and scavengers. As soon as it spots an intruder, one of these fire-breathing ninja squirrels will stalk prey for a short distance before making a dramatic confrontation. Often, it will follow through the branches of trees, and sentient creatures who find miniscule blades and other weapons falling out of the trees above are quite bewildered and do not often suspect a fleeing squirrel. After the initial attack, the squirrel returns and makes its presence more understood as it unleashes its fire breath and throws shurikens into the faces of whatever it sees as a foe. Upon running out of shurikens and other weapons, the fire-breathing ninja squirrel will engage the opponents in melee combat (while still breathing fire on them occasionally) as best it can, demonstrating a proficiency in martial arts as it executes whirling kicks and strikes.
Although it can be frightening, it's still only a squirrel and it isn't likely to harm very many opponents very much unless they stand directly in front of the flames.
Upon defeating an enemy, the fire-breathing ninja squirrel will recover what shurikens it can before retreating back to its post or home.
Should the squirrel be faced with its own demise, it will be determined to do as much damage as possible before meeting its maker (the maker of fire-breathing ninja squirrels must have been a very deeply disturbed person with all the wrong obsessions), only sometimes disregarding the fact that its home is usually very flammable (normally, it tries not to set trees ablaze).
Survivors of fire-breathing ninja squirrel attacks are often convinced that it was a hallucination or that it was all a freak coincidence -- either way, most of the survivors would rather not explain their experience to anyone except a very respectful druid living in the area where the event took place.
