Complete scoundrel offers feats that allow for more flexibility with multi-classing.

Along that line of thought... how about:

Skillful Samurai
Prerequisites: Fighter 1+ , ancestral Daisho class feature
Benefits: A characters fighter levels and Samurai levels stack for determining Ancestral Daisho ability and qualifications for feats such as Weapon specialization.
Example: A 2nd level fighter/ 2 level Samurai would qualify for weapon specialization as a 4th level fighter and have Ancestral Daisho as a 4th level Samurai.

Samurai Scout
Prerequisites: Ancestral Daisho, Skirmish
Benefits: A characters Samurai levels stack with his scout levels for determining Ancestral Daisho ability and Skirmish class features.

Any other ideas?

Any other ideas? Problem: Ancestral Daisho is already dependent on total Character Level, not Class Level. Therefore, that aspect of these feats is moot.

Could have it make Iaijutsu a permanent class skill instead of the redundant daisho thing. Just a thought.

Why not just make multiclass feats for shaman (now that it has its own unarmed damage in 3.5e revision) and/or sohei?

The samurai class is fine on it own or multiclass.
