If I had a character that was both a Hexblade and a Blackguard, would that character gain both bonuses to his saving throws from charisma?

Technically: yes. They are unnamed bonuses from different sources. Some DMs would houserule no, and would especially houserule no stacking for paladin of tyranny/slaughter and blackgaurd. But they do stack.

I would agree the do stack, remember the Hexblade's Arcane Resistance only applies to spells and spell-like abilities

They stack but you are overall weakened by taking levels in Hexblade in the first place.

Hexblade 3 isn't that bad. Full BAB, CHarisma to saves, Mettle, d10 hit die, and all martial weapons. As long as you don't go Hexblade 4, you can pick up armor proficiency later and use whatever armor you want.

They come from the same source... A Ninja/Monk won't get 2xWis on AC and a Hexblade/Blackguard won't get 2xCha on saves.

We've been over this. A hexblade Blackguard does get Charisma to saves twice.

The monk/swordsage ailities are the same, the blackgaurd/hexblade ones are not.

a monk/ninja is getting the same ability twice.

a hexblade/blackguard gets different abilities that ad bonuses to some of the same things.
