This prestige class was originally made for a PC in my campaign, as an alternative to the assasin

It seems interesting, although the pair of bonus feats seems like they may be unnecessary. On the other hand, this doesn't add any new manifestations (unlike the assassin go gets spells) so that may balance out. I'm not sure. One comment that is more of a fluff related comment- "the Soul Slayer may attempt to destroy the soul of an enemy" two issues with this: First, not everything has a soul (such as many undead creatures). Second, generally if something's soul is destroyed it can't be resurrected by mortal magic, and that seems a bit powerful. I would therefore suggest specifying that a) the attack must be against something that is a living creature and b) Rather than say it destroys the soul, say that is severs the soul from the body.
