is it possible for the dragonkin to take the dragon disciple class? and would it be possible for it just to gain a breath weapon? in the mm1 the half dragon template says that it can be applied to any living corperal creaure. since the dragonkin isn't actually a dragon it would be able to take the template and get a breath weapon...right?

As long as the base creature has a con score and isn't incorporeal the half-dragon template can apply.

OK. Thx and second how much of a negative effect will being Large and 8'3'' have? could you duck through doors? i know somethings won't be able to change but im just worried about getting through doors in dungeons and what not.

The half-dragon template may be applied to any living corporeal corporeal. The Dragon Disciple prestige class has the prerequisite of Race: Any nondragon.

Since a Dragonkin has the Monstrous Humanoid type, it qualifies for both. It can thus has either the half-dragon inherited template or the dragon disciple prestige class (since the template gives you the Dragon type and thus prevents you from taking the prestige class).

And being a Large size creature, may force you to squeeze whenever you want to pass through a passage that's less than 10 feet (2 squares) wide, be that a narrow corridor or a door. The rules for squeezing can be found on pages 148 and 149 of the 3.5 Player's Handbook.

With the Dragonkin's already impressive strength PLUS the racial +8 strength bonus from being a half-dragon, you're worried about mere stone! If the Half-Dragon Dragonkin can't fit through a door than the door is too small and character can make it larger.
