For my homebrew setting I am considering makeing these two races the same race. With the gnomes as the male, and halflings as the female of the species. My main concern is how other players will take the concept.

Discuss this, but please don't bash. Politely give your opinions, critics, and ideas, but don't bash. I know some people can be quite defensive about their favorite (or least favorite) races.

I'd recommend if you were doing this, just use Whisper Gnomes from Races of Stone they may as well be half-Gnome, half-Halfling, maybe with some god blood if you've seen their stats.

However I think it's a Good Idea if you want to cut down on the amount of small sized people in your campaign, but it may be hard to mix the cultures.

It could work. There are plenty of real-world species with significant differentiation between genders. D&D has just taken the politically correct route for the PH races. Check with your players if any of them are sensitive about something like that though. Perhaps one of them really wants to play a male halfing or female gnome (with associated racial traits.) Would they be separately called Gnomes and Halflings still?

The races will generally stay as they are. The gnomes are known (heh that rhymes) for good humour, and halflings for carefree life style. So, it sounds to me that they can be conceivably closely related. I'm just taking it a step farther. In effect the number of small races will remain the same. Just their background, and they way they are roleplayed will change.

I'm still looking for a name for the combined races. Weefolk was one of the first ideas, but sound unimaginative.

I always thought gnomes worked better as the female dwarves. Gnomes are already very much like a gold dwarf reduced one size category (just as strongheart halflings are small size humans).
