Once per round, the rogue can make an attack of opportunity against an opponent who has just been struck for damage in melee by another character. This attack counts as the rogue’s attack of opportunity for that round. Even a rogue with the Combat Reflexes feat can’t use the opportunist ability more than once per round.

If i flank while doing the attack of opportunity do i get the SA damage? How many attacks do i make if a fight with two weapon?

You're a bit confused here, Eothain. You've described the opportunist optional special ability of the Rogue. Deft Opportunist is a feat in Complete Adventurer that boosts your attack when making an AoO.
If i flank while doing the attack of opportunity do i get the SA damage? Yes, if the target isn't immune to critical hits and doesn't have Improved Uncanny Dodge.
How many attacks do i make if a fight with two weapon? Just the one. An Attack of Opportunity is a single melee attack.

One helpful note along these lines: if you want to be able to make multiple opportunist attacks in a round, you need the Savvy Rogue feat from Complete Scoundrel (and Combat Reflexes, of course).
