I'm confused about the Beholder and if it would be eligible for the Empowered or Maximize Spell-like Ability feats.

The Beholder's Eye Rays are listed as (Su), but they're treated as spell-like, including using Spell Resistance to overcome the effects and having a Caster Level.

No, spell-like abilities would be (Sp) not (Su). Regardless what the Su ability works like, it's not spell-like ability and thus do not qualify for those feats.

Shoot, that's what I thought as well. Can you (or anyone else) suggest some feats that would increase the DC and/or caster level of the eye rays?

This is a 24th level Gestalt Epic Beholder. I've already used the Beholder and Aberration feats listed in the Lords of Madness book and am having trouble finding others. It does not have levels of Wizards, so it can't use the meta ray feats.

I forgot the exact benefit, but I think MM has a feat called Ability Focus or something. You might want to look into it

It's in the srd

Ability Focus [General]
Choose one of the creature’s special attacks.

Prerequisite
Special attack.

Benefit
Add +2 to the DC for all saving throws against the special attack on which the creature focuses.

Special
A creature can gain this feat multiple times. Its effects do not stack. Each time the creature takes the feat it applies to a different special attack.
