Whilst ride-by-attack and spring attack exempt you from AoO the feat fly-by-attack does not.

Is there any way of avoiding the AoO every time a medium or smaller creature does a fly by ?

I would say no, and that it is inadvisable to allow it. Flyby Attack is more potent then the other two examples in that it allows you to take a standard action rather then simply make a melee attack. Plus, it would be nearly impossible to ever even hit such a foe unless you could fly yourself.

well not completely impossible you could hold an action to hit as it came in range or just shoot at it

but i get the point it could get very nasty

Take a look at these; they are both from Savage Species:

Great Flyby Attack
Improved Flyby Attack
