If I take the Martial Study feat, does that men I have to use the discipline's weapon to use that maneuver? i.e. Desert Wind discipline and take the Distracting Ember[Boost] as my maneuver.

No, you can use any weapon for the maneuver, the weapons linked with disciplines are only "preferred".

Regardless of whether or not a maneuver is from martial adept levels or from the Martial Study feat, you can deliver any maneuver with any weapon that works (i.e. any melee weapon, including an unarmed strike or that beer mug over there, will work for any strike that says "melee attack").

The ONLY point where preferred weapons come into play would be with some of the feats -- Some feats (Blade Meditation and White Raven Defense, for instance) grant bonuses when wielding a discipline's preferred weapons, while others (Shards of Granite and Shadow Blade, for instance) only work with their discipline's preferred weapons. In either case, it's related to feats, not to maneuvers.

Well, there are a few maneuvers which have more specific weapon requirements, but this is usually found in the Tiger Claw discipline with maneuvers requiring the use of two weapons (of any sort), rather than "you must use a longsword".
