If you were to fold skills into themselves, for instance Open Lock & Disable Device becoming one skill called "Thievery" would it be game breaking in 3.5 edition? If not to what degree would you have to do it before it would? (Of course this what they are doing with 4th) I want to know if you could do it in 3.5 now without it breaking the game.

no, actually, a lot of people havebeen experimenting wiht it.

Some favored combo skills are:
Athletics (jump, climb, swim)
Acrobatics (tumble, balance)
Sneak (hide & MS)
perception (Listen & spot, some include search)

If you did it with a lot of skills would you need to adjust the skills per level for classes?

my group very typically rolls open lock into disable device (still int based). then again, traps, etc. aren't a very large part of our encounters
