Lets say I have a rogue who later gets the ability to use a breath weapon (30ft cone of fire). Yeah, you know where this is going....can you add sneak attack damage to a breath weapon?

I don't really have this character, yet...

Sneak attack, along with critical hits and suchlike, can only be applied to attacks that require a roll to hit. If the Breath weapon was a ray-type attack (not a Line) then yes; you could apply sneak attack damage to it.

Area effects such as Cones or Lines do not require rolls to hit, and so you cannot sneak attack with them.

Generally it requires an attack roll of some kind for precision damage to apply. So Scorching Ray yes, Magic Missile no.
