This has probably been asked before but, does spell casting prodigy effectively increase Wisdom and Charisma when it comes to spell casting for a Favoured Soul?

This is where the rules falter.
Spellcasting Prodigy should effectively increase Cha to determine bonus spells for Favored Soul.

I'm not sure what the discrepancy is. The feat clearly states "For the purpose of determining bonus spells, treat the ability score that controls your spellcasting as 2 points higher than its actual value." If the class gets bonus spells from some high ability score, then you can apply this feat to that ability score, whatever it may be.

The problem is that the key spellcasting stat for a favoured soul can be argued to be its wisdom stat, but it is cha which grants extra slots.

Depending on how you interpret it, spellcasting prodigy may not benefit a favoured soul or archivist at all...:P

It specifically refers to Wis for divine casters.
But Favored Soul uses Cha for bonus spell slots.

In the old version, it added to the relevant ability score for both bonus spells and DC. However, in the errata version, that was lowered to "only bonus spells". So in this case, they'd get it to the score that determines the bonus spell, which is Charisma.

Certainly, if they insist, they can get the bonus spells for wisdom as well... but since Favoured Souls don't get bonus spells for wisdom, that is irrelevant.
