Using Manyshot is a standard action. Using Rapid Shot is a full-round action. You cannot use them in the same round, because you don't have enough actions to do so.

This is correct. And before anyone asks, neither feat can be used with Shot on the Run.

Many Shot does NOT increase the number of arrows you fire.

Yeah, I know when you read it it looks like that is what it does.

What Many Shot does is: let you fire the same number of arrows you normally can, at a penalty to hit, but with the capability of moving your speed in the same round you attack.

It lets you MOVE, not fire more often.

Because in order to use shot on the run, you must use an Attack action with your bow. To use manyshot, you are not using an attack action, you are spending a standard action on the Use Feat option. It's a subtle distinction, but it does exist.
