I'm using the Class Defense Bonus and Armor as Damage Reduction Variants and a player wants his PC to carry a magic weapon with the Brilliant Energy ability. The way I'm thinking of handling it is that all DR due to any armor is ignored. Does that make sense? If not, how would you handle it? I aslo have another question:

Would a Brilliant Energy weapon need to have an enhancement bonus equal to or higher than any magical armor it struck to bypass it? For example, if he has a +5 Brilliant Energy sword and strikes someone in +6 full plate, will the AC (or DR, in my case) be bypassed?

Yes, you're handling Brilliant Energy fine, and no it doesn't need to have a higher enhancement bonus to work.
