I am starting a campaign where Item familiars are going to be common, we are using teh spell point system. I realized taht the invest spell option does not work well with the spell point system and I was trying to find an alternate method for storing spell energy in the item familiar.

I was wondering if it would be balanced to instead use the items familiar as a spellpoint version of a cognizance crystal. A spell caster could store a maximum number of spell points in the item familiar equal to the highest spell they can cast (if you cast 5th level spells you can store up to 5 SP in the familiar). Afterwards you gain those points back when you rest but you still have the extra points in the familiar. Does that sound balanced? Does anyone else have any ideas.

I think it works just fine. You simply invest as many spell points into the item familiar as the cost of the highest-level spell you can cast, and it grants you four less (assuming you're use the minimum CL=SP rules).

Using it as a cognizance crystal goes against the manner in which all of the item familiar's other abilities work. Just keep it as close as possible to what already works.
