I started with idea that fighters gain only 11 class features, all of them being feats. Feats usually do not progress and represent static bonus or a new ability, which does not scale when you gain higher levels. This is an unusual situation: most class features of other classes do scale in one way or another; this includes spells, class features appearing more than once on class progression, features based on your class level. Sure, you can take second feat to improve the effect of first one, but this does not look fair in any way compared to other classes — especially if you are limited on the number of feats granted by class alone.

Feat Focus

Here I suggest that fighter, the class based on feats, receives an exclusive class feature, named Feat Focus.

Feat Focus (Ex): Upon reaching 3th level and each 4 level thereafter (7, 13, etc) you improve effectiveness of one feat of your choice. Choose a feat that you possess. You gain extra benefit from selected feat. The benefit is determined by feat selected, as specified below. Usually this includes increasing bonus of the same type that feat grants. Note that benefit is based on your BAB rather than fighter class level.

Greater Feat Focus (Ex): A fighter of 10th level chooses one feat for which he already has Feat Focus. The benefit of the feat increases even more. At 20th level the fighter receives Greater Feat Focus for another feat for which he has Feat Focus.

Feat descriptions

Weapon Focus

If you have Feat Focus (Weapon Focus), bonus to all attack rolls with selected weapon equals (1 + BAB/10), rounded down. This increases it to +2 when you have BAB +10 and to +3 when you have BAB +20.

If you have Greater Feat Focus for this feat, bonus to all attack rolls with selected weapon increases to (1 + BAB/5), rounded down.

Note: If you have several Weapon Focuses for different weapons, you should take Feat Focus for them separately.

Note: Greater Weapon Focus feat is removed as unnecessary.

Weapon Specialization

If you have Feat Focus for this feat, damage bonus with selected weapon equals (1 + fighter level/4). This leads to slow damage progression with one weapon.

Dodge

If you have Feat Focus (Dodge), dodge bonus to AC increases to (1 + BAB/10), rounded down.

If you have Greater Feat Focus (Dodge), dodge bonus to AC increases to (1 + BAB/5), rounded down.

Two-Weapon Fighting

If you have Feat Focus (Two-Weapon Fighting), penalties from using two weapons decrease by 1 when you have BAB +10 and decrease by another 1 when you have BAB +20.

If you have Greater Feat Focus (Two-Weapon Fighting), you receive benefits of Improved Two-Weapon Fighting and Greater Two-Weapon Fighting as long as you satisfy requirements for those feats.

Improved Trip, Improved Disarm, Improved Sunder, Improved Bull Rush, Improved Overrun, Improved Grapple

If you have Feat Focus for these feats, you gain additional +2 to appropriate opposed checks.

If you have Greater Feat Focus for these feats, you are considered one category larger than you are when you reach BAB +10. This provides you with additional bonus +4 on opposed roll and allows you to perform attack on creatures two size catogories larger than you are. You are considered two categories larger than you are when you reach BAB +20.

Point Blank Shot

If you have Feat Focus (Point Blank Shot), bonus to damage and attack with ranged weapon within 30 ft increases to (1 + BAB/5) rather than normal +1.

If you have Greater Feat Focus (Point Blank Shot), the range at which this feat functions doubles when you have BAB +10 (becoming 60 ft) and doubles again when you have BAB +20 (to a total of 120 ft). This also allows you to use precision-based attacks, such as sneak attack, at increased range of 60 ft or 120 ft.

Great Fortitude, Lightning Reflexes, Iron Will

If you have Feat Focus for one of these feats, the appropriate bonus increases with your level. It raises to +4 when you have BAB +10 and to +6 when you have BAB +20.

If you have Greater Feat Focus for one of these feats, the bonus from the feat becomes equal your fighter level/2.

Toughness

If you have Feat Focus (Toughness), each Toughness feat you have provides bonus equal to your character level, rather than normal +3.

If you have Greater Feat Focus (Toughness), you have Light Fortification (25% chance to ignore critical or sneak attack) when you have BAB +10. You have Moderate Fortification (75% chance to ignore critical or sneak attack) when you have BAB +20.

Actually, the way most of those feats work does make them stack. Look at them this way:

Weapon Focus: Your attack bonus with a selected weapon is one higher than your BAB.
Greater Weapon Focus: Your attack bonus with a selected weapon is two higher than your BAB.
Point Blank Shot: Your attack bonus with all ranged weapons is one higher than your BAB if you're attacking an opponent within 30'.

See where I'm going with this? These all scale with your level because they are static improvements to nonstatic abilities. Also, the guidelines in the MM for what a monster's AC should be for its CR are based on this.

Why improve Weapon Focus?

Should the fighter be able to hit more preciesely than other classes? Since there is Greater Weapon Focus, I think he should. Barbarian has progressing Rage, which counts both towards attack rate and damage.

Weapon Specialization: damage is one ability that does not progress as you gain levels. You will gain occasional increases to Strength score and iterative attacks due to increasing BAB, but unless you invest in Power Attack this won't make a large difference. You could upgrade magic sword sometimes — which would make you more and more vulnerable to Dispel Magic (one thing I never understood about non-magic users). Fighter should be able to do some damage on his own, relying on his abilities; ToB shows this clearly.

Dodge. AC does not progress on its own. You need plain more and more magic stuff to keep yourself on par with monsters' attack rating.

I say, static improvement to growing abilities is just not enough.

It looks to me like you are just changing the Improved and Greater Weapon Focus and Weapon Specialization feats to focus feats. I think instead of rewriting things, the simpler solution is to add a list of feats that have the prerequisite "fighter level X". If there was a large list of these, these would essentially be fighter class features in the same way that Weapon Specialization and the Weapon Focus feats are.

It's not a huge difference, but it gives the same effect without changing the way the base system works. And given how many class specific feats there are, I think it's a legitimate approach.

Idea with exclusive fighter feats is nice, but paying an entire feat to get an improvement of existing ability? That's harsh. Feats are too few and too valuable to spend them on just upgrading abilities to current difficulty level.
