As the title says - do the bonus feats for the feat-variant Rogue have to be Fighter bonus feats, or can they be any feats?

I think it's just fighter feats. But I'n not a RAW lover, so I'd let my players pick any feat they wanted so long as it fit the idea of combat-rogue (skill focus diplomacy would not be allowed, but Tumbling Feint might be).

I basically decided to do this:

Replace all "Sneak Attack +1d6" entries with:

"Bonus Feat", selectable from Fighter Bonus feats, any skill boosting or adding feat (Human Versatility, SKill Focus, Alterness, Nimble, etc.), or "+1d6 Sneak Attack".

I'd personally allow any feats to count. It doesn't really overpower anything; you still have to meet the prerequisites, and so what if a rogue wants to take Skill Focus 8 times, plus Stealthy and Alertness, and specialise in being a pure sneak rather than a backstabber?

Its a suggestion for a varient rule, even if you are not allowed to take nonfighter feats as written. You could always make your own varient that lets you.
