I use weapon groups in my campaign. One of the players is playing a rogue, and wants to become a fighter at next level. How many extra Weapon Groups does he get?

I don't have the book in front of me, now... But, the character would get enough extra weapon group feats to bring him up to the number of weapon group feats that a first level fighter would have.

I'd say 2. Why? Well the Rogue gets 2 and the Fighter gets 4, and my logic is that you get as many free as you would get from the BEST class you have. Ofcourse this in an interpretation and not a "RAW" thing but it makes sense to me :)

Our home group also uses weapon groups. Our rule is that if the new class has more than the total of your current class(es) then you get the difference. From Rogue to Fighter would therefore add 2. Adding a class that provides any weapon groups ensures that at least 1 weapon group is added. So in the reverse example of a fighter with 4 groups moving to rogue with 2 groups, the fighter would add 1 group. This allows the character to refocus weapons to a limited extent if the character focus changes.
