A B C
D X E
F G H

In this example X has whirlwind attack and Great Cleave feats.

Our group has ruled that you attack in either a clockwise or counter-clockwise startings from one of the opponents. So if you started with C and attacked in a counter-clockwise rotation you attack in the following sequence: C B A D F G H E and will continue around in the same rotation.

We also houseruled that your cleave attacks also follow that progression. So, for example, you fell E your cleave attack would attack C if it was still up.

The reason we houseruled this is because the fighter was using his cleave attacks against the SAME guy each time.

Ummm....how can that be? You have to deal enough damage to an opponent to make him drop (bring him below 0 hp) in order to get a cleave. If you deal that amount of damage to a guy, what's the point in cleaving him?

3.5 SRD
WHIRLWIND ATTACK [GENERAL]
Prerequisites: Dex 13, Int 13, Combat Expertise, Dodge, Mobility, Spring Attack, base attack bonus +4.
Benefit: When you use the full attack action, you can give up your regular attacks and instead make one melee attack at your full base attack bonus against each opponent within reach.
When you use the Whirlwind Attack feat, you also forfeit any bonus or extra attacks granted by other feats, spells, or abilities.
Special: A fighter may select Whirlwind Attack as one of his fighter bonus feats.

So you just can't cleave during Whirlwind. Simple as that.
