If a rouge (say 15th level) is in a group of monsters, (lets say 6 for a good number) has whirlwind attack, (the feat) is undetected, (is invisible or well hidden) acts first in the round, (due to suprise or high inititive roll) and all targets in the affected area are considered flat footed, can he use his sneak attack on all 6 as the whirlwind attack is considered one full round action?

Yes. Provided you roll an attack (plus a few other cases) and the target meets the conditions for a Sneak Attack the bonus damage applies.

Any time the rogue is within 30' of a flat-footed (or otherwise denied-his-dex-bonus-to-AC) target, his attack is a sneak attack.

Unfortunately, since this would, by definition, be a surprise round, he only has a standard or move action available to use, he can't Whirlwind Attack. If he goes first in the first regular round, though, he can.
