Recently in my game we ran into a fairly large problem. One of the characters was hauling his unconcious ally out of a bad battle and triggered an AoE trap. In this case does the extra body count as that guy's equipment or a completely different individual(who would have been denied a reflex save and died).

Depends if he was dragging the other character then he could let go and get out of the way (maybe taking a small - for being bent down and not in optimal moving position) but if he's carrying the guy then just count him towards the equipment.

An unconscious creature is definitely still a creature, and should never be treated as equipment unless there is an extreme size difference (eg Gargantuan creature carrying a Medium creature in a sack). Note that even an unconscious creature is allowed a Ref save, albeit at 0 Dex (-5 modifier).

The moral of the story: don't get hit by an AoE while rescuing an ally.
