Assume i have a warrior that has a template that adds natural attacks - Bite(p)/Claw(s)/Claw(s) and has a bab of +24/+19/+14

1. If I am holding a reach weapon that threatens at 10' but not 5', Does my natural attack still threaten the 5' area? (ie I am holding a long spear and have a bite attack, a prone wizzard right next to me stands up without using any special maneuvers, do i get an aoo?)

2. Can you mix Natural attacks and weapon attacks when doing a full attack?
can i swing weapon, swing weapon again, swing weapon a third time, then have a bite attack?

3. Can you substitute natural attacks for weapon attacks in a full attack?

Generally when you mix natural attacks and weapons, you attack with the weapons first, getting iterative attacks, then make secondary natural attacks.

Mixing them up as part of your iteratives might be okay, but probably isn't worth it.

Yes, you do. I once had a monk character with whom I used a reach weapon. I was still able to use my flurry, and thus I could still attack opponents who were near me. With natural attacks though, I would rule that you still need to be able to use the part of the body which allows the natural attack. For example, if you were using claw attacks, I would rule that you had to let go of your weapon. With the bite, it's perfectly legit. That's just my opinion though.

Yes. You can attack with any weapon you threaten with. You can bite him. Although your bite might be an secondary attack and you have to take the penalties for doing so.

No. Not unless your template or creature specficially says so. The FAQ also includes several sections which prevent your from using natural weapons and any other type unless the monster template says "and" across natural and weapon attacks. For example, a centaur can make hoof attacks and weapon attacks. Some other demons can. Most other creatures can not. They use either one or the other.

No. MM and FAQ make this clear that you can not mix-and-match attacks unless the monster description specifically says so.

I agree and rule it the way BW0222 does.

Unfortunately the rules for natural attacks and manufactured weapons are not exactly explicit. It says they are exclusive in the MM section refering to them, and there are a few exceptions stated in the entries. Although many people choose to interpret the exceptions as the rule and choose to allow them to stack in whatever weird way they have determined.

Neither is particularly wrong, it's just how your gaming group veiws it. Personally the way BW0222 explained it is how I've come to find it balanced, and designed as.

Yes. As long as the natural weapon is free you can use it for attacking and it also threatens.

Yes. You make you normal iterative weapon attacks first and then all free natural attacks with the secondary attack penalty. Works great with monks as their unarmed strikes don't block any natural attacks. (See the FAQ)

No. Natural attacks do not use the iterative attack mechanic. That is reserved for weapons. Also you can't attack with a weapon as secondary attack. The only order you can do is all iterative weapon attacks first and then all natural attacks as secondary attacks.

what are the penality to hit using those natural attacks?

All secondary natural attacks are made with the highest BAB-5 and only get 1/2 Str to damage (onless the Attack says otherwise like a dragons Tail Slap). Other than that there are no penalties.
The feat Multiattack reduces the BAB penalty to -2 and with Improved Multiattack you can make secondary attacks with your highest BAB.
