In my friends new campeign, i play a female fighter of Sif (Wife of thor), and my friend plays a male cleric of Thor. Given the relationships between the two cults, would this change their relation in any way? Would they become lovers and follow after their gods, or be constantly battling eachother to prove who is stronger, like the cults do?

After folks adventure together for a bit, save each others lives and all that- they become at least "a band of brothers". There might be some rivalry to start, but soon it'd become moot.

Their relationship, like any other two people's, will be based on their own interactions. If the male cleric is a total retard to the fighter gal, she'll probably dislike him, regardless of his faith. Likewise, if he's a charming paragon of Thor-ness, she might fall for him just as her goddess fell for Thor. But that's not a given based on their deities' interactions, it would be because, holding her goddess' ideals as her own, she would be more likely to be attracted to the same type of person her goddess was.

Their faiths give them a first impression. Anything deeper will be entirely dependent on their own interactions.

In my experience such matters are usually handled on a player-to-player level. Some are simply not comfortable with the idea of love, romance or sex as part of an adventure. Others again could be, but are simply not attracted to a certain character.

If you know the other player well, then you can probably work out the details between the of you. If not, then it can become considerably trickier.
