A very basic explanation. Think of HD as level. A creature of 3HD is like a 3rd level creature.

Used in what sense? Your question is not specific.

Umm... if I'm understanding the question right, then the simple answer is that hit dice are used to determine hit points.

A character with levels has one hit die per level (determined by class -- you know, fighters use a d10, rogues use a d6, etc.). So a 4th-level barbarian has 4 hit dice. Monsters have hit dice that effectively determine a sort of "pseudo-level." An ogre, for instance, has 4 "raw" hit dice, even without any levels in a class. Some things (monsters that also have levels) have both. So an ogre (4 hit dice) with four barbarian levels (4 more hit dice) has a total of 8 hit dice.

Some spells (sleep, for instance) specifically reference hit dice, in which case, they're referring to the combined value of "raw" hit dice and hit dice gained from levels.

Hit dice:

- can be rolled to determine HP (unless you want to use the average for a creature)

- are the rough equivalent of level (in fact, a character with 3 class levels has 3 hit dice). Often spells will affect creatures of a certain number of HD or less (Sleep, for instance, only affects low-level characters and low-HD creatures). Turning undead damage is calculated in Max-HD creature turned, and then the total HD turned (if the cleric's level exceeds twice the undead's HD, the undead is destroyed).

- are "benchmark" for determining feat progression (1 for every 3 HD; +1 at 1st HD) and ability boosts (1 for every 4 HD when advancing a creature)

- are also the benchmark for determining skill point progression and size in creatures that advance by HD
