How do you treat the religion skill in your game?  Since in general the gods are silent or non-existent and divine classes are generally not available where does that leave this skill?  If it is one of a characters trainable skills do you allow them to choose another one that would make sense with their character?

In Our group we changed it.
For Us Nature fulfills the role most of the time. So we changed Religion for Psionics.

I wondered about that....I figured Arcana could serve as the base skill for Psionics & Magic but I like your idea better.

It takes a back seat to skills like Athletics/Nature/Endurance, although because Ul Athra is a decent part of our game (well you know, his artifacts and such) it's not totally left out. Occasionally I'll throw in a few customs for people I make up on the spot, like how some Genasi venerate Stone Brother, or how Kreen have a heaven and a hell in other planes. Not big stuff, although I did try to super-re-fluff Legacy of Baelard for Athas (and hence changed the gods/statues/holy symbols) to primordials and other old creatures.

Religion skills should really be replaced by history skills in Athas. I like the idea of a psionic skill being used in a similar way to the arcana skill, but only on Dark Sun. Otherwise, arcane covers all non-divine magic, including psionic magic.
