Is there anyway to do it so that character builder recognizes you're using one?

Yes, you just right-click the item and select customize. There will be a text box that says "dragonshard." You can add your dragonshard there.

EDIT: Okay, great, I can put it on magic weapons. Say I have a Siberys Shard of the Mage, which affects implement powers, but there's no slot for dragonshards on the implements.

Dragonshards only work on weapons. For a Siberys Shard of the Mage you need to use a weapon as an implement, or use a staff.
