In the ELH they are the unwanted offspring of gods. In Eberron there are no physical gods, except maybe Tiamat(I read that somewhere), and Tiamat(Eberron version) may not be powerful on a god-like level, so how could I get an abomination in Eberron(fluffwise).

Have them instead be spawn of the Progenitor Wyrms, maybe, born from the pure essence of Eberron, Siberys or Khyber.

The Tarrasque, for example, may be an embodiment of Eberron's bottled up anger at Khyber's betrayal. The Phane could be an embodiment of Khyber's timeless/ageless hate.

That would work for some, even the Hecatoncheires, but some monsters such as the Infernal are summoning monsters that are outsiders.
Maybe they are a manifestation of that plane's alignment(corresponding plane) that becomes a living creature every so often.

The other question is how do these things get locked away, since if I understood correctly, the creatures that are on Eberron now were created as part of or after the Big 3's death.

On another note did the Tarrasque have an intelligence higher than 3 in previous edition of D&D?

The simplest solution for my campaign would be to say the Abominations are creations of the Daelkyr, locked away like their masters behind the seals of the Gatekeepers.

You've missed the point of Eberron being a low level world. It's not that high level play doesn't exist, it's that high level allies don't exist. There are plenty of high level enemies. The difference is that no one but the PCs are able to combat them, unlike in FR where there are plenty of epic NPCs.

Epic threats include: Argonessen/Dragons, the Dreaming Dark, the Lords of Dust/the Rajahs, the Daelkyr and the Titans, to name but a few. Mostly otherworldly or ancient evils.

The other question is how do these things get locked away, since if I understood correctly, the creatures that are on Eberron now were created as part of or after the Big 3's death.

Perhaps they we're never sealed away, but instead arise for the first time during the campaign?

Uh? The daelkyr seem tailor made to support these sorts of things.

AbominationsAberrations like the beholders are basically war-machines they created and brought over from Xorat.

You can have "other fluff" for them, of course. But I don't think you need to go far beyond the books.

These things are beyond being a daelkyr creation, not that I take daelkyr accomplishments as small things. I figure if they can take only outsider overlords and have divine ranks they are beyond the daelkyr's abilities.
They are stated to sometimes be born from an idea. I guess that could means a god believes in something so strongly that it manifest as a living thing. They could also the collective idea of an entire people that became physical, whether they realize it or not, but once created was locked away.
Maybe after they were created whoever/whatever did it realized what they were, and sealed them away. I was thinking this could be Khyber, but I dont know if I will take the creation story as a myth or as a literal thing for my campaign.
If I take the creation story as literal it will make this easier to explain, not that I ever liked that version as a literal thing. I guess I will decide that first and come back to this later since they are not on my schedule for making an adventure appearance for a while.

Troll, I like your idea, but I would still need fluff as to how they came to be, but I will get to that later, hopefully in a day or two.

I'd say use the Rajah or Great Dragons, these things are way above what I imagine the Daelkyr capable, even if the one in the ECS is a common one and that there are stronger things than them on Xoriat.

If the Rajah, then they are an inbetween. Either half Rajah/half other (perhaps even some other fiend), or just direct spawn of Khyber more powerful than even the demons and devils, but weaker than the Rajah. If you use the Great Dragons, then failed attempts by Eberron and Syberis when they tried to create something similar to the Rajah in power, only for it to end up corrupted as Abominations. I'd say, more like fiends, they aren't sealed, but do wander the darkest parts of Khyber.
Other "Outsiders" are native to Eberron through Khyber, and either way, Khyber is supposed to be considered almost a plane of it's own because of what is found there.

I guess the experiment that got away, and happens to be in the 4th ed MM is the way to go.
I guess some of them could have come from Khyber, and the others were experiments by powerful Rajah and/or other outsiders.
