I have a few problems to solve before the next time we game. First how do I get this large group back together at the necromancer chambers for a final battle of this mission. Second I need a good undead to be in lower parts of the chambers to counter the heavy roleplaying I make my PCs do. They deserve a good battle. But they are only forth level so most of the good undead would whip the floor with the PCs.

Well a mummy would work at CR5, or you could add class levels to a weaker undead like a ghoul/ghast. A vampire spawn would be another good choice at CR4, and would let you have a new enemy later (the vampire that controls it).

I thought about most of the classic undead but the group is half filled with old power gamers that have every monster's state committed to memory. I like the Idea of a mummy with character levels. But still hoping for a more out there undead, something not found in a monster manual.

In order to get the rest of the group back to the necromancer's chambers, the Royal Eyes agent could inform them (after arresting him) that he has learned of another danger in the necromancer's possession: a minor artifact used to assist in creating magically augmented undead. It must not be allowed to fall into enemy hands!

He will give them a description and send them back to the lair to find it (as well as the rest of the spells). Naturally, the item is in the lower chambers, only findable after the big battle scene.

You say "large group," but how many people are we talking about here? And what classes are they? Some ideas I had, just looking at the SRD:

If you have 5-6 4th level characters, a CR6 mummy Clr 1 (with bane and cause fear prepared) should be a decent challenge. Perhaps add a few dire rats or standard zombies to keep them busy.

If you have 7-8 players, a CR5 wight Rog 2 and a wraith could team up, with the wraith using its incorporeal nature to set up flanks for the wight's sneak attack.

For an even larger party, you might as well have a squad of undead. A Vampire Rog 4 with two Vampire Spawn to flank for it, and add Shadows to taste.

Hideous Phidias you said "the deposed Queen and Blood Regent Diani ir'Wynarn" do you mean the Queen of Thrane that has no power at all becaues the chruch has all the power or is there a Deposed Queen that i do not know about. i am just i little confuesed.

Libris Mortis gives variations on a lot of undead, or as I said, some class levels (especially spell casters) will give it some new abilities your players haven't seen a mummy use.
