-I'd think that it's referring to the "Amn-sponsored mercenaries", but mercenaries being paid by another country aren't as much separatists as they are foreign enemies of the state. Given that the book goes into no more detail, it's up to you to figure out who/what the separatists are, since we have no definite clue.
The FG guide discusses seperatists as a threat to Caer Callidyrr but I cannot seem to find information about who the seperatists are in the book...or online.
Do you expect WotC to do the work for you?
My personal suggestion is to roam these boards a bit and see what world you stumbled yourself into.

I'm being greedy in that I'd like a series of articles (or just one big one), but realistically probably unlikely to occur.

The loyalty of some citizens of Callidyrr has been bought with coin from Amn. Others still swear fealty to House Carrathal (the ruling family removed from power by Tristan Kendrick in 1346 DR), whose nobles have lived in exile within Amn the last century and a half. Others (wrongly) blame the Kendrick Dynasty for fey invasion of Moonshaes and seek someone to hold accountable. And finally, there are those among the folk who still distrust the Northmen and seek to break apart the union forged by High Queen Alicia Kendrick in 1371 DR. All of these folks could be considered separatists as each seeks to undermine the throne.

Honestly though and without deliberate flattery something along the lines of your backdrop Cormyr article would be perfect, I'd like to get a feel for the history & society that ha been shaped by the events of the spellplague and returned fey. Add in a paragon path for bards and druids and some feats and magic items and I'll send you some homemade Bara Brith :D .
But seriously it would have to include some details on the druidic faith of the ffolk, something I've always found an essential part of the Moonshae character and of special interest with the changed nature of the druids in 4e (primal not divine). Stats for the children of the Earthmother would be awesome but not essential.

It means "anyone who isn't for two (or more) groups being joined together", and they don't even have to be on the same side to be all lumped together under this title.

I'm referring to the ones who took over Gwynneth The Eladrin. Not the Llewyrr elves. Losing Gwynneth and the impact of the fey invasion (rightful owners or not) interests me.
