It seems to me that every cleric i meet nowadays comes from Impiltur and every wizard from Thay. This gets kinda frustrating, so i was wondering whether you have similar troubles in your campaigns?

Nope. All my players are from the Moonsea region or immediate environs.

I haven't had this problem in my 4E Realms campaign.

The characters (including one wizard and one cleric) in my group all come from Cormyr or its immediate environs.

For my 3E Realms game, the cleric hails from Zhakara while the two wizards come from Candlekeep (Wizard #1) and from Cormyr by way of Evereska (Wizard #2).

There are over 60 characters in my Realms game. I could list them all, but most of them are from all over.

Despite my name, and inclination towards playing Red Wizards, I on average come from varied locations. I enjoy playing a concept sparked by something I've read. If that happens to be from Thay, so be it.

This said, I am the only one I know who plays characters from Thay. I know only two other people to have EVER played a Thayan, and both of those are long since dead or retired.

No. I've long employed the practice of "rotating" home regions for new PCs coming into my campaigns, so that each player has the opportunity to sample a little of what each part of the Realms has to offer.

I usually choose my character's home based on wherever the campaign (which in my experience has always started at low levels) is going to be set. In addition to it making more sense overall, it makes me feel like my character has a greater stake in whatever troubles are plaguing the region (his/her home).

The characters in my current campaign are as follows:

Human Bard from Wheloon by way of Amn
Human Warlock from Erlkazar
Githyanki Swordmage from the Astral Sea
and a Stormsoul Genasi Fighter from parts unknown.

I don't think I've ever played any character from Impultur and I don't think I've ever played a wizard from Thay. Waterdeep, Rasheman, Cormyr, Sembia, Longsaddle, Mulhurand, and a bunch of others but not Thay. And do Hishna Shapers count? If so add Maztica.

I once played a wizard from Thay (in 8 years), never from Impiltur, so not really

gold dwarf arcanist (binder, cleric of Abbathor, Aurum) from Helmstar, Deep Lands
uldra arcanist (cryomancy, runes) from Hartsvale
needlefolk warrior (monk) from Malatra

We almost had this "problem" in our campaign. The players talked about where they wanted their characters to be from, then they looked through the regions to see if there were any strictly better choices.

Everyone chose roleplay over "roll"-play, thankfully.

my g/f chose her int warlord (genasi) to be from thay strictly for the hp. Going back and reworking everything, she (on her own accord) changed to Akanul and even had her character adapt some of the local flavor.

Our part wizard is from Akanul as well, and the cleric is a tiefling of Ilmater from thay.

Wizard - Dalelands. Hasn't been easy on her figure , but rerolling "What's that!?" and getting a boost on initiative are more useful in the long term than 4hp, as con's her second highest stat anyway.

Rogue - Dragon Coast. The more languages you speak, and the more insight you have, the more easily you can take advantage...er... communicate :D

Cleric - Aglarond. Elven is nice, and with all the wisdom it's a shame to not have perception.

Our party wizard has the Thay region benefits but only because that was the area closest to Rasheman. He is playing a Witch from Rasheman and her home area does not have regional benefits so we just used Thays.

I am playing an artificer from Luskan and since I am the only "leader" in the group I am sort of the cleric/healer. I chose Luskan because it was a coastal area and would make sense for gnome refugees to go after Lantan's fall. Sure other places might suit a gnomes interests more but my family had no choice when fleeing the island so that nasty city became their new home.
My PC did leave as fast as possible though since a rival gnome artificer was looking for me to take a long walk off a short pier. ;)
