I'm kinda guessing this is the case since "use each card's power once during the encounter" doesn't make a lot of sense for some of these with passive benefits.

The benefit of an Alpha Mutation is always in effect as long as the mutation is readied. When a mutation is readied, it is played in front of you, whether it is tapped or not. When you overcharge a mutation or use an Encounter/Daily power the mutation grants you, then it is tapped. Even though a mutation is tapped due to using it's power or overcharging it, the passive benefits are always in effect unless the overcharge or power dictate otherwise.
