With the elimination of the wizard's familiar (and the druid and thus his animal companion) from the core rules, it seems that WotC has removed what was one of my favorite roleplaying elements. Has anyone come across (or devised themselves) any house rules to fill this hole in my heart?

My own instinct would be either to create a ritual to bind yourself to an animal or to sacrifice an at-will power for the ability to have a familiar. The former would have to be mechanically pretty weak, since it requires virtually no give in order to get a permanent ally; the potency of the latter (i.e. the abilities of the familiar) could be made to scale with the level of the power. The nature of the link might be specific to each class, or even depend upon the nature of the power given up.
