My character recently was afflicted by this disease in an LFR mod, but we were unsure of how to resolve the disease progression. Should it be handled all at the end of the session or spread over the course of multiple mods? Also, is the contraction of the disease and its progression just a straight saving throw or is it Endurance/Heal skill related? Thank you in advance!

Sorry for the delay in replying; I've been out of town.

If you don't already have it, you should get a copy of the LFR Campaign Guide, which you can download from www.livingforgottenrealms.com .  On page 20 of the current (draft) version, it says this:

Diseases: A disease lasts until it is cured or it reaches its final state. Normally, a PC makes an Endurance check after each extended rest to see if the disease improves, worsens, or maintains its current condition. At the end of an adventure, any character suffering from a disease must resolve the disease to either its cured or final state, using the necessary number of extended rests to do so. Other characters adventuring with the PC may aid the afflicted character during this time. If a disease reaches its final state and the PC can get a Cure Disease ritual cast (and pay the appropriate costs), they may do so.

So, short answer: you should have resolved it at the table.  As per the core 4E rules, disease progression is determined by Endurance checks (or Heal checks), not saving throws.

BTW, you should also note that this forum is an old, legacy forum, from the period before WotC revamped the forums and created the Wizards Community.  As a legacy forum, this area receives very little message traffic -- note that your post was the first one here in several weeks, if not months.  LFR has an official (and much more active) group elsewhere on the Wizards Community, and you'll get much quicker answers to questions there (as the RPGA VCL, I try to check things here on the old forums every few days, just to make sure people know about the new forums).  Anyway, the official LFR forums are located here:
community.wizards.com/lfr

Note that you will probably have to apply for membership in the group before you can read / post in the forums.
