Aberrant Games manufactures minis for there war game "Rezolution" that are modern/scifi. A little pricey, though.
Infinity are my hands-down favorite scifi minis, and some work well for a generic modern setting as well. Unfortunately, these are also pretty expensive.
Copplestone Castings are my go-to supplier for just about any modern or historical minis, and they're reasonably-priced as well. If I had plenty of free time and money, I'd be fully stocked on their catalog.
There is more to it than just superheroes. There are all manner of ordinary looking folk, cops, agents, soldiers, ect. Their bases are a little big, but they're to scale with all of the above mention minis, and a lot cheaper (except the paper option.
The base thing isn't even that much of a problem, buy a pack of 1" diameter washers, spraypaint them black, pop the Heroclix minis off their base, and glue them to the washers. Simple.

They went out of business partially because of poor sales, I've yet to see a games store without truckloads of them marked down to clearance prices. And they're not hard to find online.

Every time I see hero clix, I grab up another half-dozen or so. I go for the superhero ones, myself, but they're cheap and plentiful, so they work for me. Only problem is that they're built for a bigger "square" on the battlemat, so if you're using a 1" matt, they'll tend to bump into each other a bit. It's not a big problem until they're all bunched into a small space, though.
Its very, very easy to re-base them.

If you buy the factory 2nds of the ones you can write on with wet-erase markers from chessex or whoever, they're REALLY cheap. There is usually nothing really wrong with them either, but they can't sell them for normal price because they didn't pass quality control standards.
The only thing wrong with mine at all is it doesn't have a fancy border and it was cut at a slightly crooked angle than the grid itself.
D20 on a hex grid is about the same as d20 with a square grid, except diagonals are easier to count and round area effects are easier figure out.

My LGS sells them. :P I love my reject mat, unlike the regular retail mats with the fancy borders, the grid on mine goes right to the edge of the mat, so I actually have a larger "play area" than the more expensive ones!
Typically if you contact the manufacturer and ask they'd be glad to sell them, Chessex also sells them right on their site.

One Monk Miniatures: This outfit makes sets of minis that are clearly meant to act as substitutes for GW's figures, as they come in squads you can build whole armies with, and their Heroic Sci-Fi line features "Terra Force", "Zeroid Skelebots", and "Alien Hybrids" that look suspisciously like Imperial Guardsmen, Necrons, and Tyranids, respectively. I've only gotten their freebie samplers, but they're meant to be cut much more intricately than just rectangular A-frames or Triagonals from Arion, Dakkar, or Precis Intemedia's sets. Still, when cunningly put together in a manner that One Monk calls "2.5-D", they'd probably look pretty sweet. Except for the majority of the freebies, each set features the figures in pre-colored and uncolored versions, and they appear to have been drawn in Illustrator or a similar vector graphics program. Includes a whole page or two of "Justicars" with laser swords that would be right at home in a Knights of the Old Republic campaign, and many designs wouldn't look out of place in a superhero campaign, either.
However, if you just have to have something more solid, then here are some nice choices for metal minis that haven't been mentioned yet.
WarZone from Prince August Hobby Casting A competitor to Games Workshop's Warhammer 40,000 that has bounced from publisher to publisher, there are pantloads of nice sci-fi designs here, from space opera-era starship marines and war droids to post-apocalypse mutants and marauders. There's a tiny handful that could pass for modern-day figures, and the whole line is largely free of those deco-skulls that GW has to plaster all over every figure they make.
Pig-Iron Productions - Small but good-looking line of sci-fi infantry and vehicles.
Urban War from Urban Mammoth - Another 40K competitor, this is the latest edition of I-Kore's Void line. Lots of very nice sci-fi figures here, with many suitable for space opera or cyberpunk. Troopers in power armor, war droids, techno-gladiators, and some highly disturbing Brom-esque aliens.
Mage Knight: If you look through the mage knight figures there are lots of them that with only a small amount of modification can be useful. Pop the bottom dial off and grab a pair of strong scissors. Snip the edges off until they fit on a 1'" grid.
Dreamblade: There are some miniatures here and there in Dreamblade that work. The problem is that alot of them are huge and the bases are just ridiculous. It took BOLT cutters to easily snap through the bases to shrink them down. The good thing is if you cut the outside color plastic off them and leave the smaller black base your good to go.
HeroClix/HorrorClix/Sports Clix etc.: Yes I even listed sports clix. There is a fair deal of miniatures in these that can work unmodified. Cut the bases of similiar to mage knight and your good to go.
Star Wars Miniatures: There is a fair deal of miniatures here that work well without being modified.
I also suggest picking up some paint and trying some customizing. Its not that hard to make a decent looking modification and with time you may become great.
Also, be on the lookout in toy stores. Sometimes you can find really small action figure packs that work well enough and bubble machines can sometimes yield some modern treasures! Finally keep an eye out for old boardgames at yard sales. Pieces from board games work as well!
