Help with d20 Future Starships

I think I am missing something about how a ship's attack statistics are generated. Take this Fast Freighter for example:

Type: Ultralight Size: Colossal (-8 size)
Subtype: Fast freighter Tactical Speed: 3,500 ft. (7 sq.)
Defense: 7 Length: 110 feet
Flat-footed Defense: 5 Weight: 450 tons
Autopilot Defense: 5 Targeting System Bonus: +3
Hardness: 20 Crew: 4 (trained +4)
Hit Dice: 16d20 (320 hp) Passenger Capacity: 4
Initiative Modifier: +2 Cargo Capacity: 300 tons
Pilot's Class Bonus: +3 Grapple Modifier: +16
Pilot's Dex Modifier: +2 Base Purchase DC: 52
Gunner's Attack Bonus: +2 Restriction: Restricted (+2)
Attack:
2 fire-linked heavy lasers -3 ranged (12d8) and
2 fire-linked rail cannons -8 ranged (9d12)

The above shows Gunner's Attack Bonus (+2), Size (-8) and Targeting System Bonus (+3), that gives the advertised "-3 ranged" for the heavy lasers...where does the "-8 ranged" for the rail cannons come from? What book/page gives the rule on this?

Here is a Frigate:

Gunner's Attack Bonus: +4
Size: Colossal (-8 size)
Targeting System Bonus: +3
The above generates a -1...but there is also a -6 shown below.
Attack:
2 fire-linked heavy neutron guns -1 ranged (15d8) and
2 nuclear missiles -6 ranged (16d8/19-20) and
1 needle driver -6 ranged (8d12); or
2 fire-linked nuclear missiles -1 ranged (24d8/19-20) and
2 unlinked heavy neutron guns -6 ranged (10d8) and
1 needle driver -6 ranged (8d12)

Again, where does the difference of "5" come from?

They are already including the -5 Secondary Attack.

If a ship had 4 different guns,
The primary is at -0, and the others are Secondary weapons that get a -5 tohit.

Saying that, you can designate which gun is Primary, so you can choose which one is -0 while the others are -5. Or have the gunner forgo all the secondary weapons and use his BAB iterative attacks (like +11/6/1) with just 1 weapon (which would be Primary -0)

Attack: 2 fire-linked particle beams +8 ranged (18d8) and plasma missile +3 ranged (18d8/19–20); or 2 fire-linked particle beams +8/+3 ranged (18d8)

If your players are crewing their ship, and manning the guns,
dont forget to take out the Gunners BAB the book has already put into the Ship Stats.

Its kinda like buying a +8 Sword,
then finding out it is only +8 when a +8 BAB guy is swinging it.... your BAB is only +3 so it is +3 for you. Would be nice if the store didnt include other folks stats in the equipment lists, or had them in paraenthesis or something.

Where is this -5 Secondary Attack mentioned in the books? I have not seen anything in d20 Modern/Future/Future Tech.

A ship may fire one weapon system multiple times (if it has a gunner who can fire more than once per round because of a high base attack bonus), or it may fire all its weapons once each. A ship must have at least one gunner per weapon system fired in a round -- a single gunner cannot fire multiple weapons. If more than one weapon is fired in the same round, only the primary one fires at its full attack bonus; each of the others takes a -5 penalty.

Consider for example a group of gunners, each with attack bonuses of +11/+6/+1, on a ship with two fire-linked maser cannons (primary) and four nuclear missiles. The chief gunner could take over the main guns and fire the masers three times at +11/+6/+1, modified by any other bonuses or penalties that apply (such as size or targeting system). Alternatively, the whole gunner crew can fire once. In that case, the masers fire at +11, and every other weapon fires at +6. Again, both of these attack bonuses are modified by any other bonuses or penalties that may apply.
