I'd like to start a D20 Modern game based on the Stargate Universe, possibly making the PCs a different SG team, like SG-7 or something. I would like help with this endeavor, from statting up weapons like the staff weapon and the Zat guns to campaign ideas. One thing I'd like addressed is how to handle Jaffa, Goa'uld, Tok'ra, etc. Different races, templates, advanced class? I'm not sure what to do.

As seen in the Hathor episode, Jaffa is basically a template.  The Jaffa we all love to hate are just humans with the template applied.  The same essentially applies to those inhabited by a symbiont.

If you have access to a SWSE rulebook I would suggest taking a serious look at it.  A lot of what's in there (particularly stun weapons and starship combat rules) would be great for an SG campaign.

There was a stargate game for the Spycraft system for the D20 system published by AEG which sounds like exactly what you want. Unfortunately its been out of print for a few years and commands a high price where you can find one.

unfortunately
ZAT = Save or die

When 4 badguys with +7/2 shoot at the party,
how many Save Or Die is that each round the party has to make?

GM: How man HP you currently at?
Player: 78
GM: Guess again
Player: uh... 'It dont matter'?
GM: Thats right, now go on a beer run while the rest of us finish the fight

If we make the Stun Setting weak enough that it dont TPK the good guys,
then they will quickly get the name "Annoy Setting" when it dont put down the bad guys
"Spock Bones, set phasers to Annoy"

Backstabbist - Gunshots are also a whole lot more lethal in Stargate than in D20Modern, which should be taken into consideration.

Also, ZAT = save or suck (paralysis), THEN save or die... and then save or be vaperized. >_>;;

Why do the Jaffa use staff weapons again?

My best guess is they use them because of some inherent quality in the weapon, like better armor penetration (if we were speaking of it in 4e terms it would have a higher proficiency bonus).  The staff also doubles as a melee weapon in situations where that actually matters.

Another concept is the appearance factor.  Goa'uld have crafted the image of the Jaffa to fit a specific mold.  Having a weapon that can leave a smoking hole through someone in one hit might be more intimidating that a weapon that just drops a person on a single hit.

The real explanation, of course, is that the designers of the Stargate movie thought they looked cool and were vaguely Ancient Egyptian-looking, but that shouldn't stop anyone from coming up with a pseudo-plausible explanation in the game. ;)

example:
Staff Weapon (corrected) (Goa’uld, Jaffa): The Jaffa warrior’s primary offensive weapon, a staff weapon emits a focused plasma charge that can penetrate most forms of body armor with ease. It may also be used as a close combat weapon similar to a quarterstaff. Staff weapons are inaccurate and brutal, epitomizing the Goa’uld martial philosophy of rule through fear. Staff Weapon (corrected) (Goa’uld, Jaffa): The Jaffa warrior’s primary offensive weapon, a staff weapon emits a focused plasma charge that can penetrate most forms of body armor with ease.
