It says it treats a suit of armour as if it's armour penalty were 2 better. In D&D, this would make sense. But in d20 modern, from what I have read, you don't take an armour penalty to anything once you are proficient in it.

So, does this skill offer any benefit for a peice of armour you are proficient in?

You have misunderstood the armor feats.

From the mSRD

Armor Proficiency (light)

Benefit: When the character wears a type of armor with which the character is proficient, the character gets to add the armor's equipment bonus to his or her Defense. Also, the armor check penalty only applies to the following skills: Balance, Climb, Escape Artist, Hide, Jump, Move Silently, and Tumble.

Normal: A character who wears armor with which he or she is not proficient adds only the armor's nonproficient equipment bonus to her Defense. Also, she suffers its armor check penalty on attack rolls and on all skill checks that involve moving.

No feat: Non-Prof Def Bonus, penalties all skills
Feat: Full Def Bonuss, penalties on select skills
Unhindered No-Feat: NonProf bonus, reduced penalties all skills
Unhindered & Feat: Full bonus, penalty on select skills, reduced penalty

As a side note I'd like to mention that all the penalties Modern gives for not being proficient in armor seem like overkill to me. In D&D it was just the penalty to attack rolls and movement skills, but in Modern you get lesser protection on top of that.
I get the justification for the lesser armor bonus is probably because modern day body armor protects much less of the body, area-wise. So if you aren't skilled in utilizing those protective areas to their fullest you're not as well protected in the overall.
Considering that my group typically just house-rules away the attack penalty for non-"gritty" games, that way wearing body armor without being proficient in it doesn't totally gimp your character.
