I hated that too, though it made a more compelling story for "how did Shredder come back from the dead". The original comic version was kind of trippy (and this series was pretty faithful overall). It involved mutated or mystic worms. Unfortunately the previous official website with comic snippets is no longer accessible and the url was taken over by Nick. Just found out that the 2003 cartoon also involved a human Shredder (Oroku Saki) taken over by a demon and that version was called Tengu Shredder. I don't know about you, but I always thought there should be something mystic about him, or at least his armor (despite very sci-fi origin of the Turtles themselves). Never cared for the alien stuff personally.
