stunning strike do damage?

I've always been under the assumption that a stunning strike follows through like a normal attack, dealing damage after forcing a save. Is this wrong? And i am also wondering about how the timing works with the open palms saves during a flurry of blows, since stunned things fail dex and strength saves.

The text for stunning strike says "When you hit another creature with a melee weapon attack". So yes, you still deal damage because the melee weapon attack is still going on, the stunning part of it is a bonus you get for spending the ki.

As for the second part of your question, I assume you're talking about using FoB with the Open Hand ability to knock people around. My ruling would be that the attacker could choose the timing. If the target fails their con save they auto fail the next one.

If a PC wants to invest the ki to stun and knock down someone with a quick series of blows then I have no problem with it. It opens up interesting tactics for getting around a target's high str or dex.

Alright. Like I said, I thought that it resolved like a normal attack, just that you also stun them. My DM got confused on the language though, and I wanted to make sure I wasn't the one reading it wrong. The only other examples I could find for doing something on a hit with an attack were Smites, which specifically said they dealt additional damage.

I want to run something by everyone to see if I'm correct. This is at level 5. Attack, attempt to stun. DM rolls Con save. If the enemy fails, you have advantage on Attack #2. If they didn't fail, you can attempt to stun again, it doesn't say "once per turn" on Stunning Strike. From here, you can use Martial Arts for a third attack, again with advantage if Stunning Strike succeeded. Or go Flurry of Blows for two hits, and if you're Open Hand, and successfully stunned, the enemy automatically fails the saving throws against prone and being knocked back 15ft.
